Fairy Check

Diancie-Mega @ Diancite
Ability: Magic Bounce
EVs: 8 Atk / 248 SpA / 252 Spe
Naive Nature
- Hidden Power [Fire]
- Diamond Storm
- Moonblast
- Protect

Mega Diancie revenge kills Mega Pinsir quite easily if it is healthy enough to survive one quick attack and in return OHKOs with diamond storm (assuming you hit, lol) or if the Pinsir is weakened enough to knock it out with a moonblast. It can also switch into a close combat + quick attack with no hazards on the field.

Calcs:

252 Atk Aerilate Mega Pinsir Return vs. 0 HP / 0 Def Mega Diancie: 114-135 (47.3 - 56%) -- 79.3% chance to 2HKO

252 Atk Mega Pinsir Close Combat vs. 0 HP / 0 Def Mega Diancie: 138-163 (57.2 - 67.6%) -- guaranteed 2HKO

252 Atk Aerilate Mega Pinsir Quick Attack vs. 0 HP / 0 Def Mega Diancie: 45-53 (18.6 - 21.9%) -- possible 5HKO

252 Atk Mega Pinsir Earthquake vs. 0 HP / 0 Def Mega Diancie: 230-272 (95.4 - 112.8%) -- 75% chance to OHKO

-----

248 SpA Mega Diancie Moonblast vs. 0 HP / 0 SpD Mega Pinsir: 198-234 (73 - 86.3%) -- guaranteed 2HKO

8 Atk Mega Diancie Diamond Storm vs. 0 HP / 4 Def Mega Pinsir: 556-660 (205.1 - 243.5%) -- guaranteed OHKO

Steel Counter:Skarmory

Skarmory @ Rocky Helmet/Leftovers
Ability: Sturdy
EVs: 252 HP / 252 Def / 4 SpD
Impish Nature
- Brave Bird
- Defog
- Whirlwind
- Roost

Skarm can easily switch into Pinsir and either do a large chunk of damage with Brave Bird or Whirlwind it out after it boosts, also racking up significant damage on the opponent's Bug team with Rocks support from a teammate such as Heatran. It can also heal itself up in order to repeat this multiple times.

Calcs:

0 Atk Skarmory Brave Bird vs. 0 HP / 4 Def Mega Pinsir: 186-218 (68.6 - 80.4%) -- guaranteed 2HKO
252 Atk Aerilate Mega Pinsir Return vs. 252 HP / 252+ Def Skarmory: 70-83 (20.9 - 24.8%) -- guaranteed 5HKO
252 Atk Mega Pinsir Close Combat vs. 252 HP / 252+ Def Skarmory: 85-101 (25.4 - 30.2%) -- guaranteed 4HKO
+2 252 Atk Mega Pinsir Close Combat vs. 252 HP / 252+ Def Skarmory: 170-200 (50.8 - 59.8%) -- guaranteed 2HKO
+4 252 Atk Mega Pinsir Close Combat vs. 252 HP / 252+ Def Skarmory: 254-299 (76 - 89.5%) -- guaranteed 2HKO

Poison Check: Weezing

Weezing @ Black Sludge
Ability: Levitate
EVs: 252 HP / 252 Def / 4 SpD
Bold Nature
- Will-O-Wisp
- Pain Split
- Sludge Bomb
- Toxic Spikes/Taunt/Haze

I feel like this thing can confidently take on an unboosted pinsir it cleanly avoids the 2HKO and is able to respond with a burn, which totally shuts it down. Though it doesn't have reliable recovery, Pain Split is used to give it SOME KIND of recovery that isn't its black sludge. The last move is a toss-up, if you already have a Toxic Spikes such as Drapion, Nidoqueen, Qwilfish, etc. then you can run either of the two moves. Taunt can be run to shut down a Pinsir on the switch from setting up or Haze can be used to remove the boosts to allow the rest of the team to take it down hoping you somehow live the return. Plus, Levitate removes any ability for Pinsir to run Earthquake, boosting its chances 1 on 1.

This Pokemon is basically the only chance Poison has to take on Pinsir, considering nothing that's Poison resists Flying.

252 Atk Aerilate Mega Pinsir Return vs. 252 HP / 252+ Def Weezing: 157-186 (47 - 55.6%) -- 19.9% chance to 2HKO after Black Sludge recovery
+2 252 Atk Aerilate Mega Pinsir Return vs. 252 HP / 252+ Def Weezing: 313-370 (93.7 - 110.7%) -- 62.5% chance to OHKO

Grass Revenge-Killer

Rotom-Mow @ Choice Scarf
Ability: Levitate
EVs: 252 SpA / 4 SpD / 252 Spe
Timid Nature
IVs: 0 Atk
- Leaf Storm
- Thunderbolt
- Volt Switch
- Trick

Pretty straight forward, Rotom-Mow outspeeds and OHKO's Mega Pinsir with Thunderbolt. Its typing and decent natural bulk allow it to live a +2 Quick Attack.
+2 252 Atk Aerilate Mega Pinsir Quick Attack vs. 0 HP / 0 Def Rotom-C: 183-216 (75.9 - 89.6%) -- guaranteed 2HKO

252 SpA Rotom-C Thunderbolt vs. 0 HP / 0 SpD Mega Pinsir: 278-330 (102.5 - 121.7%) -- guaranteed OHKO

Avalugg @ Rocky Helmet
Ability: Sturdy
EVs: 248 HP / 8 Atk / 252 Def
Impish Nature
- Rapid Spin
- Avalanche
- Mirror Coat

after manaphy sets up and attacks, all u gotta do is click Mirror Coat. Thanks to its sturdy, low speed and not so good special defense, bop manaphy.

Grass / Poison Check

Venusaur-Mega @ Venusaurite
Ability: Thick Fat
EVs: 252 HP / 4 SpA / 252 Def
Calm Nature
- Giga Drain
- Sludge Bomb
- Synthesis
- Hidden Power Fire

Mega Venusaur pretty much checks every Manaphy not running Psychic, and if the Manaphy does have it, it can still check it relatively well.

Unboosted Psychic does not do that much, and Mega Venu can recover off most of the damage with Giga Drain.

252 SpA Manaphy Psychic vs. 252 HP / 252+ SpD Mega Venusaur: 104-124 (28.5 - 34%) -- 1.4% chance to 3HKO

4 SpA Mega Venusaur Giga Drain vs. 0 HP / 0 SpD Manaphy: 194-230 (56.8 - 67.4%) -- guaranteed 2HKO

If Manaphy does set up a Tail Glow, Mega Venusaur can still take it, and either take it out if it has already received damage, or take off a lot of Manaphy's health before going down.

+3 252 SpA Manaphy Psychic vs. 252 HP / 252+ SpD Mega Venusaur: 260-306 (71.4 - 84%) -- guaranteed 2HKO

Grass / Water Check

Ludicolo @ Life Orb
Ability: Swift Swim
EVs: 252 SpA / 4 SpD / 252 Spe
Modest Nature
IVs: 0 Atk
- Energy Ball / Giga Drain
- Hydro Pump
- Ice Beam
- Rain Dance

252+ SpA Life Orb Ludicolo Energy Ball vs. 0 HP / 0 SpD Manaphy: 330-390 (96.7 - 114.3%) -- 81.3% chance to OHKO
252 SpA Manaphy Ice Beam vs. 0 HP / 4 SpD Ludicolo: 82-97 (27.2 - 32.2%) -- guaranteed 4HKO
+3 252 SpA Manaphy Ice Beam vs. 0 HP / 4 SpD Ludicolo: 204-240 (67.7 - 79.7%) -- guaranteed 2HKO

A healthy Ludicolo can come in on an unboosted manaphy 100% of the time, and can kill with energy ball or leave a dent with giga, and even live a boosted attack. Ludicolo also turns the rain dance against the opponent by outspeeding w/ SS

Ice/Grass check ::
President Obama to rescue

Abomasnow @ Abomasite
Ability: Soundproof
EVs: 76 HP / 252 Atk / 180 Spe
Adamant Nature
- Swords Dance
- Wood Hammer
- Ice Shard
- Earthquake

As venusaur can't check psychic versions for grass, abomasnow just checks every thing manaphy has to offer, it survives a +3 psychic after rocks and conveniently 1Hkoes. As well as resetting the weather.
252+ Atk Mega Abomasnow Wood Hammer vs. 0 HP / 4 Def Manaphy: 434-512 (127.2 - 150.1%) -- guaranteed OHKO
+3 252 SpA Manaphy Psychic vs. 76 HP / 0 SpD Mega Abomasnow: 196-231 (57.6 - 67.9%) -- guaranteed 2HKO
+3 252 SpA Manaphy Scald vs. 76 HP / 0 SpD Mega Abomasnow in Rain: 196-231 (57.6 - 67.9%) -- guaranteed 2HKO

Grass Counter

Rotom-Mow @ Choice Scarf
Ability: Levitate
EVs: 4 Def / 252 SpA / 252 Spe
Timid Nature
- Leaf Storm
- Volt Switch
- Thunderbolt
- Hidden Power Ice

Survives an unboosted Ice Beam, outruns and OHKOes with Leaf Storm

252 SpA Manaphy Ice Beam vs. 0 HP / 0 SpD Rotom-C: 156-184 (64.7 - 76.3%) -- guaranteed 2HKO
252 SpA Rotom-C Leaf Storm vs. 0 HP / 0 SpD Manaphy: 366-432 (107.3 - 126.6%) -- guaranteed OHKO
That's a check, not a full on counter. If it were it could easily switch into it with little to no penalties. The fact that Rotom gets 2KO'd by ice beam disqualifies it from being a full on counter.

Grass/Steel Check

Ferrothorn
@ Leftovers
Ability: Iron Barbs
EVs: 252 HP / 88 Def / 168 SpD
Relaxed Nature
IVs: 0 Spe
- Power Whip
- Leech Seed
- Stealth Rock/Spikes
- Thunder Wave/Gyro Ball

Ferrothorn can switch in on +3 Manaphy safely, especially if it doesn't have Ice Beam or Rain up, and hit back hard with a Power Whip. It can use hazards and Seeds to wear down Manaphy with Manaphy's only recovery being Lefties and it also has the option of the yellow magic, Thunder Wave, in order to slow down Manaphy for the rest of Ferrothorn's team.

Calcs:
0 Atk Ferrothorn Power Whip vs. 0 HP / 4 Def Manaphy: 246-290 (72.1 - 85%) -- guaranteed 2HKO after Leftovers recovery
+3 252 SpA Manaphy Ice Beam vs. 252 HP / 168 SpD Ferrothorn: 156-184 (44.3 - 52.2%) -- guaranteed 3HKO after Leftovers recovery
+3 252 SpA Manaphy Scald vs. 252 HP / 168 SpD Ferrothorn: 103-122 (29.2 - 34.6%) -- 99.9% chance to 4HKO after Leftovers recovery

Kyurem-Black @ Choice Band
Ability: Teravolt
EVs: 20 HP / 252 Atk / 236 Spe
Adamant Nature
- Fusion Bolt
- Outrage
- Iron Head
- Dragon Claw

Kyurem-Black can tank any attack from Manaphy even at +3 after Tail Glow and easily pick Manaphy off. With Fusion Bolt Kyurem-Black is able to hit Manaphy extremely hard and ohko it with Fusion Bolt. If Manaphy decides to be cheeky and click Scald to try and burn Kyurem-Black and is successful Kyurem-Black can take many Scalds/other attacks due to its typing and good natural bulk while constantly hitting Manaphy with a Choice Banded Adamant Fusion Bolt.

252+ Atk Choice Band Teravolt Kyurem-B Fusion Bolt vs. 0 HP / 4 Def Manaphy: 438-516 (128.4 - 151.3%) -- guaranteed OHKO

252+ Atk Doublade Shadow Sneak vs. 0 HP / 4 Def Mega Heracross: 58-69 (19.2 - 22.9%) -- possible 5HKO

Doublade switches into any attack from Mega Heracross and can set-up or beat it 1 v 1 with Shadow Claw.

Dragon check - Latios or Latias.

Latios @ Life Orb
Ability: Levitate
EVs: 4 Def / 252 SpA / 252 Spe
Timid Nature
IVs: 29 HP / 0 Atk
- Psyshock
- Draco Meteor
- Hidden Power [Fire]
- Defog / Thunderbolt / Surf

Almost never switches into Mega Heracross due to Close Combat from it not only 2HKOing it, but also due to rarity of its use against Dragon-type teams. His sis with same EV spread can achieve the KO as well, but only after Heracross takes Stealth Rock damage or if Latias really chooses to run Psychic in place of Psyshock.
252+ Atk Mega Heracross Close Combat vs. 0 HP / 0 Def Latios: 169-199 (56.5 - 66.5%) -- guaranteed 2HKO
252+ Atk Mega Heracross Close Combat vs. 0 HP / 4 Def Latias: 153-180 (51.1 - 60.2%) -- guaranteed 2HKO

252 SpA Life Orb Latios Psyshock vs. 0 HP / 4 Def Mega Heracross: 304-359 (100.9 - 119.2%) -- guaranteed OHKO
252 SpA Life Orb Latias Psyshock vs. 0 HP / 4 Def Mega Heracross: 268-320 (89 - 106.3%) -- 31.3% chance to OHKO

P.S. added options for last two slots, plus minor text fixes.

Soft Bug Check

Yanmega @ Life Orb
Ability: Speed Boost
EVs: 252 SpA / 4 SpD / 252 Spe
Modest Nature
IVs: 0 Atk
- Protect
- Air Slash
- Bug Buzz
- Giga Drain

Kind of a next-best-thing for Bug teams who want to run a Mega other than Pinsir. Due to the Heracross being on a Bug team, every time Hera kills a mon with Blast, Yanmega comes in, clicks Air Slash and gets either a kill or big damage on one of Heracross' teammates.
